So on a second playthrough I went and got the black Caliburn and continued playing for a bit. After I a while of re-summoning my car I realized that certain scratches weren't going away so I decided to what was going on. I ended up smashing into a bunch of stuff and then fast traveling and resummoning again however it would just show up in the same wrecked state.
