So I'm lvl 20 right now. Completely brand new start, full reinstall and deleted all previous saves. Even deleted the folder. I have one mod, the ragdoll mod which fixes the horrid ragdolls in the vanilla. I highly doubt this is messing up the weather though. As of now, I have not seen rain or even fog. It's been sunny every single day. I thought they fixed the weather system.
