Well, NetWatch are law enforcement and being against law enforcement makes you a hooligan and a villain. Except the law enforcement really isn't there to protect the people, are they? They're doing what they do to protect the major players, meaning the big corpos. At least that's my impression.
And if the law enforcement agencies are just glorified mercs with special privileges then I'm not sure they have any sort of moral high ground. Quite the opposite, really. The Voodoo boys are probably street trash for the most part, but at least they're relatively honest street trash. They are not the iron heel of an oppressive jackboot that steps on people by the millions.

Like in the lore? Or gameplay?
I do not think devs will screw players over for "wrong" decision. What i mean by that is that you won't suffer forever untill the end of the game, that's a bad game design.
But, BUT, your decisions will bite you in the ♥♥♥♥ later, or much later, in one way or the other, this is CDPR we're talking after all. Characters can die, ending can change, some quest can get locked and so on.
So, yes, it is bad being against NetWatch, but it is also probably bad being against the gangs too. And you know what people say - in time of doubt burn everything, up to and including the city itself.

Only because they can't and are likely just not smart enough.

I believe going against Net Watch is bad, not because they seem dangerous and formidable when angered, but I believe in the cause they exist for. Jeopardizing their mission to contain the rogue AIs beyond the WALL and handing it over to a bunch of thugs and anarchists seem like a very dangerous ideology. If you are some kind of nihilist who believe that the lawlessness and chaos is good, then go for it. Fight them.
But I firmly believe that the Voodoo boys are way in over their head. They believe they are good at netrunning, and can gain power through these rogue AIs or having possession of the wall. But I have a sense that this is pure hubris, and they will be beaten at their own game and end result would be the world in disarray.
